John,

Is it possible to scan in grayscale?  This will help legibility.

I know that grayscale will make larger files.  If that is a problem, then
still scan in grayscale, then try to do some image clean up like adjusting
levels across all files or all files with a certain set of parameters
(maybe like http://journal.code4lib.org/articles/5385 ) , then convert to
black and white or otherwise optimize.

By the way, as I'm sure you already know, digitizing microfilm results in
much poorer image quality than does digitizing paper.  If you start with a
bad image, you can only do so much.  If you start with a good image, and
then decide to loose quality by optimizing, then you have a full range of
choices in that tradeoff.  If you have the option to digitize paper, you
are probably better off putting labor or outsourcing costs into handling
paper for a clean initial scan, rather than putting labor costs into
handling and processing digital files to compensate for a poor initial
scan.  Experiment and maybe you will find you get more bang for your buck
digitizing paper.
