Here at UT Southwestern we use usability software by Morae. This is used for testing your current site to see how users complete tasks etc though, not about future plans for the site.

What you're talking about is usability testing. We haven't done any major usability tests, but we do use Google analytics to help track what parts of the site our customers go to and make sure it's easy to get there. We did a one question survey asking users why they came to the site. Next year, I'm hoping to be able to do some usability testing to get ideas to reorganize the content on our site and update the front page.
