I'd suggest you use Crossword Express for the whole project. It's decently
inexpensive ($35), easy to use, powerful, great for generating printed puzzles
in a variety of formats, and features both a client "player" and a java applet
which will display interactive Web puzzles.
I've used CWE to generate printed puzzles for such publications as Library
Software Review, Library Computing, Database, and several newspapers. I've also
featured Web puzzles of my own on various Web sites. You can even use to
generate online puzzle contests, with automatic identification of correctly
solved puzzles, encrypted puzzles, anagrams, and all kinds of puzzle variants.

Australian!). You can get versions for Mac or PC, and loads of downloads, Web
applets, free dictionaries, etc.
