Tools for manual categorization?

Are there software tools for manually categorizing documents?  I'm looking
for things that would make it easy to sort a large number of files (or
pointers to them) into a hierarchical set of categories.  Examples would be
sorting icons into directory folders, mail messages into Eudora folders, Web
bookmark managers, etc.

These all work fairly well, but I'm wondering if the library community has
developed some highly efficient, heavy-duty tools along these lines.

I'd also welcome comments on what features and functions are needed in such
tools.
