For Perl, I believe you are required by law to begin with Randal Schwartz's
"Learning Perl" (see http://www.oreilly.com/catalog/lperl3/).  After that,
I'd move on to "Programming Perl" (http://www.oreilly.com/catalog/pperl3/)
and maybe "CGI Programming with Perl"
(http://www.oreilly.com/catalog/cgi2/).  All are O'Reilly books, and all are
excellent.

As for JavaScript, we have one or two (horrible) books around the office
here.  I haven't found any web sites worth mentioning either. I usually just
Google for what I need.
