Getting back to the original question for a moment:

The reason we have pop-up windows "onClick" for some of our e-journals,
databases, etc., is that many of the ones which don't allow for simple IP
authentication also don't prompt for the password until you are several
screens removed from the starting point (e.g. when you actually select the
full text of a particular article.)  Having a small pop-up window that
hangs around is a less obtrusive solution than using a frame with the
password info (at least in my opinion.) 

And yes, we had to use javascript, with a <noscript> option to provide a
link to the login info for the javascript-deprived.
