Cookies and tracking...?

For my master's thesis I am attempting to track the use of a 
website/scientific repository.  I am currently looking at the 
possibility of using cookies to log page transitions and analyze any 
trends in the information flow. 

I'm looking for any suggestions/experiences/horror stories about 
any tracking, but especially the use of cookies.  TIA...
